The way I sometimes do it is to use the "D/L" option for the "smaller" thread that I want to merge into the "main" thread --it will give you the entire thread on a single page for you to copy. The messages can be separated by blank lines or dashes, you can include time-stamps and message numbers, and it will identify who posted which message. I then copy the entire text of what I want to merge into the "main" thread and post it into a single post in that main thread.
The only drawback is that this does not pick up formatting -- color codes, italics, bold, etc. -- will be lost when you transfer the text over into the next post in the main thread. Depending on how important that formatting is to you, and how hard it is to manually add it back in, this method might not work.
At times when I've wanted to maintain the formatting/coding, I'll transfer the messages over, one-by-one, but into a single post in the main thread.
